D90 / D7000. As for lenses with $2800 and a wide array of what you want to shoot it could easily break the budget for good glass. I would suggest primes 50mm 35mm and 18-200mm. My 2 cents.

In that price range, you’ll want a good DX body. An FX body will eat most of your budget, even thought that’s the professional choice. I’d go for the D7000 as the most advanced DX, though the D90 is fine if you want to save a little. As for lenses, you’ll want I nice bright 50mm prime, f/1.4 for all that dark church lighting, and a telephoto for those intimate moments captured from a distance; the 55-200 VR might be sufficient, though it’s not a “pro” lens. Nature photography…well that’s a different kettle of fish. You can’t get too close, a macro like the 60mm Micro-nikkor and a 70-300mm VR telephoto to cover that range. That still leaves wide angle, but the very serviceable 18-55mm VR is very inexpensive.
